Kombucha second fermentation: carbonation and flavoring

How to bottle-condition kombucha into carbonated, flavored soda. Sugar targets, fruit and juice ratios, timing, burping schedule, and how to avoid bottle bombs.

What you'll need

  • Flip-top bottles rated for pressure Grolsch-style swing tops or thick-walled soda bottles. 16 oz is the sweet spot for burping frequency and pour size. Avoid thin kombucha bottles from the store; they were not designed for repeated pressurization.
  • A small funnel and a fine strainer Strainer catches yeast strands and pulp; funnel keeps the pour clean. Stainless is fine at this stage since the contact time is seconds.
  • A plastic test bottle One clear plastic soda bottle (empty, rinsed) filled from the same batch. Squeeze it daily; when it feels rock-hard, the glass bottles are also ready. This one trick prevents most bottle bombs.
  • Fresh fruit, juice, ginger, or herbs Whatever you want to flavor with. Ginger and berries are the most beginner-friendly. See the ratios in the body.
  • A finished first-fermentation batch Kombucha that tastes balanced sweet-tart, ideally with a little residual sweetness left. If it has already gone vinegar-forward, you will need to add sugar at bottling.

TL;DR

Second fermentation (2F) is the sealed, flavored bottle stage that turns flat kombucha into fizzy kombucha soda. Pour finished first-fermentation kombucha into pressure-rated flip-top bottles, add 2 tablespoons of juice or fruit per 16 oz (or 1 to 2 teaspoons grated ginger), leave 1 inch of headspace, seal, and hold at 70 to 78°F for 2 to 5 days. Refrigerate the moment a plastic test bottle feels rock-hard.

Two non-negotiables: use bottles actually rated for pressure, and keep a plastic test bottle in the same batch to judge readiness by squeeze. Everything else is flavor preference.

How carbonation happens in the bottle

First fermentation is open and breathable, so CO2 escapes as fast as it is produced. That is why 1F kombucha is flat when you pour it off the SCOBY. Second fermentation is the opposite: you seal the liquid with a little residual sugar (either what was left over from 1F or what you added as fruit or juice), and the yeast keeps eating that sugar. The CO2 has nowhere to go, so it dissolves into the liquid under pressure. Open the bottle, pressure drops, CO2 comes out of solution as bubbles.

Three things drive how fast and how hard the bottles carbonate:

  1. Available sugar. More sugar means more CO2 produced and higher final pressure. Fruit juice, fresh fruit, grated ginger, and honey all provide sugar in different concentrations. Plain cane sugar works too but produces a less interesting flavor.
  2. Temperature. Yeast activity roughly doubles for every 15°F you go up. A 78°F counter finishes in 2 days; a 65°F basement takes a week. Below about 60°F, effectively nothing happens.
  3. Yeast quantity. The fine sediment and strands from 1F are the yeast population. Strain out the visible strands for aesthetics; leave the fine haze in the bottle or you will have flat kombucha.

The failure mode when you get this wrong looks like one of two extremes. Flat bottles after a week mean not enough sugar, too cold, or too little yeast made it into the bottle. Gushers or bottle bombs mean too much sugar, too warm, or too long.

Bottles and headspace

Pressure-rated flip-top bottles (Grolsch-style with a ceramic top and rubber gasket) are the standard for home 2F. They hold 40+ PSI comfortably, they seal reliably, and the flip mechanism vents slightly before the seal fully releases, which prevents the worst gushers.

What does not work: thin store-bought kombucha bottles (designed for single-fill, not repeated pressure cycles), mason jars with two-piece lids (the flat lid pops off long before the kombucha is carbonated), and swing tops with cracked or dried-out gaskets. Old gaskets are a common source of flat batches; if you can see cracks or the rubber feels stiff and shiny, replace them for a few dollars a set.

Fill each bottle to about 1 inch below the top of the neck. This headspace matters. Too little and you have almost no gas volume to hold pressure; the yeast just pushes hard against the seal and can force it. Too much and there is so much air in the bottle that the CO2 dissolves into that gas volume rather than the liquid, giving weaker carbonation and more oxidation.

Flavoring: ratios that actually work

Start conservative. The mistake most first-time 2F brewers make is dumping so much fruit into the bottle that the batch either gushes on opening or tastes like syrup. These ratios are per 16 oz bottle and produce a noticeable, balanced flavor:

  • Fresh fruit (berries, chopped stone fruit, pineapple): 2 to 3 tablespoons, roughly chopped so juice can escape the flesh. Whole blueberries work but flavor is milder.
  • Fruit juice (100% juice, no preservatives): 2 tablespoons. Tart juices like pomegranate or cherry punch above their volume; sweet juices like apple need slightly more.
  • Fresh ginger: 1 to 2 teaspoons grated on a microplane. Ginger is the most forgiving 2F flavor; it also carbonates aggressively due to the wild yeasts on the ginger skin, which is what makes a ginger bug work in the first place.
  • Herbs (mint, basil, thyme, rosemary): 2 or 3 leaves, bruised between your fingers before dropping in. Herbs pair well with a small amount of fruit juice as a sugar source.
  • Dried fruit (raisins, cranberries, dried mango): 1 tablespoon. Sugar is concentrated, so carbonation runs fast.
  • Sugar or honey add-ons: 1 teaspoon per bottle if the base 1F ran long and lost most of its sweetness.

Flavor combinations worth trying first: ginger and lemon (juice from a quarter of a lemon plus 1 teaspoon ginger), blueberry and mint, strawberry and basil, apple and cinnamon (a small pinch of ground cinnamon plus 2 tablespoons apple juice), pineapple alone (aggressive fizzer, watch pressure closely).

What to avoid on early batches: chia seeds (they gel and can clog necks under pressure), whole spices in large quantity (clove and cinnamon oils suppress yeast), citrus zest with the pith attached (bitter oils), and anything containing sulfites like commercial dried apricots or grape juice from concentrate.

The bottling procedure

Set up a clean workspace with the empty bottles, a funnel, a fine strainer, and your chosen flavorings pre-measured. Have one clear plastic soda bottle (empty, rinsed clean) as your pressure test bottle.

  1. Add flavorings to each empty bottle first. Drop fruit, juice, or ginger into the empty bottles before pouring in kombucha. Trying to add solids to already-full bottles causes overflow and mess.
  2. Strain and pour. Place the strainer in the funnel, funnel in the bottle. Pour finished kombucha through, stopping about 1 inch below the neck. The strainer catches yeast strands and any pellicle bits; a small amount of fine haze getting through is desired.
  3. Fill the plastic test bottle from the same batch. No flavoring, or the same flavoring as the rest, as long as you use one plastic bottle per flavor if the sugar content varies significantly.
  4. Seal firmly. Flip-top down, gasket flush. If you can rotate the ceramic top by hand after sealing, it is not tight enough.
  5. Set on a tray or in a bin. Even good bottles occasionally seep during 2F. A tray catches drips and, worst case, contains any bottle failure.
  6. Store at 70 to 78°F, out of direct sunlight. UV degrades kombucha flavor and can damage cultures over time.

Judging when it is done

The plastic test bottle is the single most useful tool in 2F. Squeeze it once at bottling; note how easily it dents. Squeeze it once every 12 hours after that. When it stops denting under firm thumb pressure and feels like a full water bottle, the kombucha is carbonated. Refrigerate every bottle from the batch at that point.

Timeline expectations:

  • Day 1: No perceptible change. Yeast is waking up.
  • Day 2: Test bottle noticeably firmer. Small bubbles visible on the sides of glass bottles when tilted.
  • Day 3: Most batches ready at 75°F. Test bottle firm but still gives slightly.
  • Day 4-5: Ready in cooler rooms. Test bottle rock-hard.
  • Day 6+: Danger zone. Pressure keeps climbing. Refrigerate immediately, then open the first bottle over a sink pointing away from your face.

Refrigeration does not stop fermentation, it slows it dramatically. Bottles will continue to develop very slowly for weeks in the fridge; a bottle that was mildly fizzy on day 3 may be noticeably fizzier after two weeks cold. This is fine and often desirable, but it also means bottles you forgot in the fridge for a month can still gush; open cautiously.

Common mistakes

Using thin recycled kombucha bottles. Commercial kombucha bottles are designed to be filled once at a bottling line and opened once. They are not rated for the pressure cycles of home 2F. Failures are usually the cap seal giving up (flat product) but occasionally the glass itself; use flip-tops or thick-walled soda bottles.

Skipping the plastic test bottle. Judging pressure by calendar is how bottle bombs happen. Room temperature, sugar content, and yeast quantity vary batch to batch. A test bottle takes 10 seconds to check and removes all the guessing.

Adding flavor to the whole batch instead of per bottle. Flavoring a gallon jar means every bottle gets the same flavor, and you cannot experiment. It also means yeast and fruit sediment settle unevenly. Per-bottle flavoring gives control and variety from a single 1F batch.

Leaving bottles at room temperature “just a bit longer” for more fizz. The pressure curve is not linear. Bottles that are appropriately firm on day 3 can be dangerously overpressurized on day 5. Once the test bottle is hard, refrigerate. If you want more fizz, brew a slightly sweeter 1F next time.

Using bottles with old, hardened gaskets. A stiff or cracked rubber gasket cannot seal against 20+ PSI. The batch appears to ferment normally but pours flat. Replacement gaskets are cheap; treat them as consumables and change them once a year.

Ignoring the alcohol content on long 2Fs. A 1F batch typically sits around 0.5% ABV. A 2F run for a week with a lot of added sugar can push that to 2% or higher. Not a safety issue for most drinkers but worth knowing if you are serving guests, driving, or avoiding alcohol.

Troubleshooting

Bottles are flat after 5 days at room temperature. Three checks in order. First, taste. If the kombucha still tastes noticeably sweet, the yeast is not active; check that some fine haze made it through your strainer and that the room is warm enough. Second, check the seal by pressing down hard on the flip top; if it moves at all, the gasket is not sealing. Third, the 1F may have run so long there was no residual sugar; add a teaspoon of sugar or a splash of juice, reseal, and give another 2 days.

Bottles are dangerously firm after 24 hours. Too much sugar, too warm, or both. Refrigerate immediately. Open the first bottle in the sink, wearing eye protection, with a towel draped over the top. Once open, either drink or transfer to a jar for storage. Next batch, cut the flavoring sugar in half.

Kombucha tastes yeasty or bready in the finished bottle. The yeast population has run past the sugar and started autolyzing. Usually happens on 2Fs left too long at room temperature. Not unsafe, just off-flavored. Refrigerate earlier next batch and consider straining more aggressively.

A jelly-like blob has formed in the neck of the bottle. A small new pellicle. Normal in 2F because the same SCOBY microbes are still active. Strain when pouring and it is a non-issue. If it bothers you visually, drink the batch faster; pellicles take at least a week to form appreciably.

One bottle in the batch is dramatically fizzier than the others. Uneven sediment. The bottle you filled last got most of the settled yeast. Next time, gently stir the 1F jar before bottling (accepting that you will get more haze in every bottle) or bottle in one continuous pour without long pauses.

The kombucha smells like nail polish or paint thinner. Excess ethyl acetate, produced when the yeast is stressed or the ferment ran too warm. Sometimes fades with refrigeration and time; often does not. Drop the 2F temperature to the low end of the range and shorten the ferment for next batch.

Fuzzy growth on the surface of a still-open batch mid-bottling. Stop bottling. See kahm yeast vs mold for identification. Kahm can be skimmed and the batch bottled; true mold means the whole 1F batch is out.

How long does second fermentation take?

Two to five days at 70 to 78°F for most flavor and carbonation goals. Warm rooms finish faster; a cool kitchen at 65°F may need a full week. Judge by the plastic test bottle rather than the calendar. When it is rock-hard and gives no dent under a firm thumb press, the batch is carbonated. Longer than a week risks bottle bombs unless you refrigerate.

Why did my bottles come out flat?

Almost always one of three causes. The first fermentation ran too long and there was no residual sugar left for the yeast to work with; add a teaspoon of sugar or two tablespoons of juice per 16 oz bottle. The room is too cold; move the bottles somewhere in the 72 to 78°F range. Or the seals are leaking; press the flip-top gasket firmly and check for hairline cracks in old swing tops.

Why did my bottles explode or gush when opened?

Over-carbonation. Either you left them at room temperature too long, packed too much sugar or juice per bottle, or your first fermentation was still sweet and the yeast had a lot to work with. The plastic test bottle prevents this. Once bottled, check pressure daily; when the test bottle is hard, refrigerate everything. Cold slows the yeast to a near-stop.

How much fruit or juice should I add per bottle?

For a 16 oz bottle, start with 2 tablespoons of fruit juice or 2 to 3 tablespoons of chopped fresh fruit. For ginger, use 1 to 2 teaspoons of grated fresh root. For herbs like mint or basil, 2 or 3 bruised leaves. These ratios produce a noticeable but not overpowering flavor and enough sugar for reliable carbonation. Double them if you want stronger flavor, but shorten the ferment by a day and burp bottles more often.

Can I use dried fruit or frozen fruit?

Yes to both, with adjustments. Dried fruit carries concentrated sugar and often carbonates faster; cut the amount roughly in half. Frozen fruit works the same as fresh once thawed, and actually releases juice more readily because the cell walls have already been broken by freezing. Avoid anything with preservatives (sulfites, sorbates) which suppress the yeast and stall carbonation.

Do I need to strain the SCOBY bits out before bottling?

Strain the big yeast strands and any pellicle chunks; leave the fine sediment. The strands look unappetizing in a finished bottle and can clog pour spouts, but a small amount of yeast in each bottle is what drives the carbonation. Zero yeast means zero carbonation. Cheesecloth or a fine mesh tea strainer over the funnel handles this in one pass.

Is second fermentation kombucha safe to drink?

Yes, with the standard cautions. The pH is already below 3.5 from first fermentation, so pathogen risk is negligible. The real risks are physical (glass shrapnel from over-pressurized bottles) and alcoholic (2F can push kombucha from around 0.5% ABV up to 2 or 3% if it runs long with a lot of added sugar). Use pressure-rated bottles, burp regularly, and refrigerate once carbonated.

Can I second-ferment in one big jar instead of individual bottles?

You can, but you lose most of the carbonation the moment you open it. CO2 stays in solution only under pressure; a gallon jar sealed and then opened once dumps its carbonation in a single pour. Individual bottles preserve pressure per serving. If you only want flavored still kombucha, a jar is fine and simpler.
